The airport reopened on Tuesday after being shut down 24 hours earlier, following the discovery of the 1.5 metre German-made bomb during the early hours of Sunday morning.
The bomb was found at George V Dock on Sunday during planned work at the east London airport.
A security perimeter was set up around the airport, whose runway runs alongside the river and is in a part of the city that came under heavy attack during WWII.
It has been estimated that up to 16,000 passengers were affected by the closure.
After being removed from the river by Royal Navy experts, the bomb was taken to a safe location to be detonated.
London City is the smallest of the five London airports, and frequently used by business travellers flying to and from destinations such as Frankfurt, Luxemburg, Brussels or New York.
